My favorite games are Psychonauts (XBOX), ICO (PS2), Shadow of the Colossus (PS2), Okami (PS2), Dark Cloud 2 (PS2), the Jak series (PS2), the Metal Gear series (PS1/PS2), Gitaroo Man (PS2), Magic Pengel (PS2), Xenogears (PS1), Bonanza Brothers (Genesis), Sonic the Hedgehog 1/2/3 (Genesis), and Biohazard Battle (Genesis)--there are probably a bunch of games I forgot, and some that deserve honorable mention, like Shadow of Destiny (PS2), so I'll add them as they come to mind. And yeah, it's a pretty lopsided list, but hey, PS2 was a pretty damn solid console.
